I've recently been able to upload the Roo / GWT project on Google App Engine. But, how do I protect it from the Google App Engine application dashboard?

If you can not wait, check Spring Security in the Google App Engine article, that is not supported by RU on that approach (so when you change the generated codes, So it will be hard, but still possible, to continue using Roo)
